They created the Aether Foundation, a place for the protection and research of Pokemon. They were also researching anomalies in our world, and unfortunately that is how we lost my father. He was taken in to an Ultra Wormhole and while he survived his memory was completely erased.

Lillie has finally become a trainer. Last I saw her she was at the Battle Tree. It's a competitive location for trainers, though I think she's only working as a partner and not a competitor.
